Phylogeny of the Portulacineae using targeted sequence capture.

The Portulacineae contains the Cactaceae, the former members of the Portulacaceae, and some smaller groups. The clade is particularly interesting because of its photosynthetic physiology.  CAM photosynthesis appears to have evolved repeatedly, with various putative intermediates, such as facultative CAM, present in some plants.  In addition, the Portulacaceae sensu stricto and the sister group to the Portulacineae, the Molluginaceae, have both evolved C4 photosynthesis.  It is quite rare for to have the three major photosynthetic physiologies in such a closely related group of plants, especially as both CAM and C4 appear to have been derived repeatedly. We are using targeted sequence capture to reconstruct the phylogeny of the Portulacineae, with probes designed from the transcriptomes of members of the Portulacineae and Mollugo.  We are selecting loci with functions of interest by comparing them to Arabidopsis genes to which gene ontology (GO) terms have been assigned.  First, we build groups of orthologous genes from six well-characterized plant genomes (Arabidopsis thaliana, Glycine max, Oryza sativa, Populus trichocarpa, Solanum tuberosum, and Vitis vinifera), using the Ensembl database of orthologs.  Then the individual loci from the our transcriptomes are added to the group against which they have the best BLAST hit.  The sequences of each group are then aligned and used to build a phylogeny, from which clusters of closely related orthologs are selected that contain sequences from at least two species of the Portulacineae and one Mollugo.  These sequences are used to design probes for sequence capture.
