Plastome phylogeny for the monocot order Liliales. The order Liliales, as presently circumscribed, contains 11 families and ca. 1500 species, and is the last order whose interfamilial relationships have been explored in detail using plastome-scale DNA sequences. Here we present a first plastome phylogeny for Liliales, based on 18 accessions and sequences for 75 plastid genes; almost all nodes have 100% bootstrap support in the ML tree. As presently sampled, the order consists of three major clades, including (1) Liliaceae s.l., Philesiaceae, Ripogonaceae, and Smilacaceae; (2) Melanthiaceae; and (3) Petermanniaceae, Colchicaceae, and Alstroemeriaceae. Melanthiaceae is strongly supported as sister to clade 1, and clade 3 is strongly supported as being sister to clades 1 and 2, with sequencing of Campynemataceae and Corsiaceae still in progress. Philesia is sister to Ripogonum, and both are sister to Smilax; the liliaceous vine families thus form a clade, not a grade, with the plastome phylogeny differing in this respect from all single-gene phylogenies to date, but agreeing with a recent analysis by Kim et al. based on four plastid loci. Based on calibrating an across-monocots phylogeny against multiple fossils using a relaxed clock, we estimate the stem age of Liliales to be 123 Mya, and the crown age of the order to be 100 Mya; the stem age of Liliaceae s.l. appears to be ca. 58 Mya.
